Well, since we didn’t find out anything about Obito/Tobi till part II (Shippuden), I’d say that it’s appropriate to (mostly) take into account Shippuden only. That and the entire Pain’s Arc (and the Bijuu Arcs that come before and after it) is about Sasuke, not Naruto, not Konoha, not anyone else. The War was fought for Sasuke only. How? Read ahead and you’d find out that when I poke fun at the “Sasuke didn’t mean anything to Naruto manga, tee-hee!, and Sakura and Naruto and other loafers like Hinata could’ve been so much more! Potential! Potential! Potential!” bawlers, I’m not joking around. All right, what do we know about Obito’s relationship with Konoha? Not much, but let’s start from there:
Obito used to enter the village and Itachi found him somehow (I’ll elaborate on this later):
Obito obviously knew Orochimaru as he was the true leader of Akatsuki after Yahiko’s death, not Pain (Nagato), and he knew that Sasuke’s eyes were more powerful than Itachi’s:

And Madara knew what the Uchiha Tablet stated on Infinite Tsukuyomi (IT) or the Moon Eye Plan:
So if Madara knew, Obito knew, too; and it’s confirmed by Obito that he knew of the Tablet’s contents at the Kage Summit (KS):
None of this is all that surprising as everyone thought that the Sage was a Myth. Right there on that page, Onoki is using the word “fantastical” to describe him. Jiraiya (who knew about the “Child of Prophecy” business) didn’t know who the Sage was save that he was a monk who ended warfare through Ninshu Teachings:

Heck, not even Hashirama knew who he was:
So, basically, to the world, the Sage was a myth, a figure shrouded in the “Fantastical”, not real. Kishimoto plays a sort of interesting contrast between real and unreal in Naruto. Who presented a real picture in this whole conflict? Nagato:
The gist of it is this: Shinobi villages housing large civilian populations is a fan perpetuated myth (probably the stupidest one out there); the villages are centers of the Nations’ military might; they bring in the cash, but they also cause conflict to keep bringing in the cash as conflict means money; Onoki didn’t say that the villages, a lot of times, cause conflict (through militia, including the Akatsuki) to keep the cash following in for nothing; the Akatsuki planned on trimming that; if they took hold of all the conflicts (causing them and nullifying them), there’s no use for the large Shadow Villages anymore (they’d become no more than leeches); why would the Nations spend a lot of money to fund them? Once the profit goes down, the Shinobis become obsolete, a thing of the past; and if they become obsolete, so do the Shadow Villages. Nagato was killing two birds with one stone!
Thus, the Bijuu were meant to be weapons to cause conflict, but they were meant to decentralize the Shinobi hegemony, not centralize it. Nagato even elaborated on this:
This is “real”. Obito and Madara sought to live in “myth”. IT is myth. It isn’t real. Sasuke, on the other hand, bridges myth and real: he was going to become a God and do what Nagato planned to do, or a part of it, anyway. So was this whole Obito plot … about Sasuke? Yes, absolutely!
Ask yourself this: why would Obito murder the clan? He had no animosity towards the clan. They didn’t matter to him. Why was he going to the village? He was going there to read the Tablet as it can’t be decoded well without the Rinnegan, and he never possessed the Rinnegan (Madara talks about how the Tablet can be decoded in the scan way up). He made himself known to Itachi. Itachi didn’t find him. He saw an astoundingly naïve boy, a nationalistic boot-licker, who held contempt for his own clan; but, wait, Obito also knew Danzo. Could it be that Obito and Danzo both played Itachi? Yes, that’s how it appears. Could it be that Obito knew about Sasuke’s chakra? That’s where it gets a little tricky as when the clan was killed, Sasuke was but a 7-year-old child; however, if he possessed the dormant Indra’s chakra, Black Zetsu (BZ) would’ve sensed something in him. Keep this in mind that he’s a Rikodou character, not an ordinary Shinobi. He’s Kaguya’s son like Hagoromo and Homua. His sensing would far exceed any Shinobi’s.
After all, that’s how he must have approached the previous Reincarnations. How else would he know that which one of them was a reincarnation or not? It’s obviously their chakra:

Is it possible that Itachi was his first target? There’s a tiny possibility as, after all, he was Orochimaru’s first target; however, I very much doubt it. Why? Well, as I stated above, BZ must’ve sensed the chakra in Sasuke to be that of Indra’s, but he couldn’t have awakened the chakra to act upon the impulse to assume Indra’s role without conflict. So he had Obito create it! Why do I say this for sure? Well, Akatsuki’s role was always to “sync someone to the Gedo Mazo!”, not Bijuu Collection only!
Basically, Naruto himself was always a secondary loser (like his buddy Jinchurikis) in his own Manga. Nagato knew about Sasuke from the start! That’s why he shook hands with Obito to create the Neo-Akatsuki (after Yahiko’s tragic demise), collected the Jinchuriki and the Bijuu, and assimilated them inside the Gedo Mazo. It was always to bring Sasuke in, link him to the Mazo, and complete Akatsuki’s plans. Granted, Obito never told Nagato that he wanted to go down the “myth” route, but the rest of everything? He was truthful. That’s why Nagato only told the rest of the Akatsuki the half-truth, and Itachi (that gigantic asshole and a complete ass) never knew the full truth of the matter. Behind the scenes, Nagato carried out Obito’s plans for syncing Sasuke to the Mazo to create the Ultimate Weapon fueled by the Bijuu that’d be purposeless without Sasuke to control it! In front of the Akatsuki, they talked of using the Bijuu themselves. I find this hilarious as this makes Itachi look indescribably stupid that it’s … pretty insane.

Obito couldn’t even handle a single Rinnegan on his own. He knew that he wasn’t the original owner of it, so he won’t be able to accomplish what the original owner can (Obito’s usage of the Coffin Seal to seal the Jubi inside himself was a desperate attempt to save his life as he was fatally wounded by then; that was never his original plan):
We know what Sasuke accomplished with the Rinnegan. I’ve already made a post on this here. His usage of it and Ninjutsu skill surpasses Madara in Jubi-Jinchuriki mode.
Obito was so obsessed with Sasuke’s ability that he purposefully sent him to the Kage Summit with the intention to betray him:
Before sending Sasuke to the KS, BZ mocked him. I’m sure they both know that Sasuke’s quite sensitive when it comes to his whole “superiority and inferiority complexes”; however, what’s important is that Obito wanted to expedite the process to blind Sasuke and grant him Itachi’s eyes, so that’s he’d be able to gain Eternal Mangekyou Sharingan (EMS). There’s a reason why he thinks that Naruto’s nowhere near as skilled as Sasuke (his mockery of Sasuke wasn’t genuine but to goad him on) as he wants to control him in order to control the Gedo Mazo:

That’s not all. Obito had asked Sasuke to plant Itachi’s eyes into himself to gain EMS. Sasuke had refused:
Since Sasuke had refused, Obito was left with no choice but to make the choice for Sasuke. As after battling Bee, the Kage, and Naruto, Sasuke’s eyes were rendered almost blind without rest; so he finally agreed to go with Obito’s plan:
There’s a reason why Obito had left Zetsu to watch watch over Sasuke. He’d stationed few as sentinels and the others were literally attached to Sasuke’s body (that’s how Orochimaru was able to summon the previous Hokage). He wanted to make sure that Sasuke wouldn’t leave his side and would always obey:
Sasuke’s skill with the Sharingan, chakra, and Ninjutsu was so profound that Kabuto wanted to help Obito start a whole war in return for … you guessed it, Sasuke! And Obito was so skittish about losing Sasuke that he’d made plenty of fail-safe plans to make sure Sasuke never left:
I’m sure he intended to kill Kabuto as soon as the war was over and his thoughts on using Naruto to “stimulate Sasuke’s growth” happen during the war while he was leading the Edo-Jinchurkis (I’ve posted the scan above on this). It makes me laugh that Sakura and Naruto fans (Itachi and Kakashi fans, too) think that they’re “special” (and Sasuke’s the “nothing special or ordinary” one) in any manner when Sasuke was sought out by … pretty much every body precisely because he was extraordinary. It’s also quite extraordinary how Sakura and Naruto fans are under the impression that the manga was ever about them: if the entire Pain arc (which many gush over as being the best in Naruto manga) was about Sasuke and Sasuke only, what does it mean for Sakura and Naruto? Nothing at all. At least, the latter was a cog in Pain’s plan. The former would’ve never gained any importance either way as the Akatsuki plot started way back in Part I. So, basically, the entire manga’s plot is … well, Sasuke! Or he’s at the heart of it.
A war was started precisely because of Sasuke by two parties! Even before this, the entire Jinchuriki arc runs on Sasuke and Sasuke’s character only. As without Sasuke, there’s no one to control the Mazo; and if Mazo isn’t controlled, what’s the point of the Bijuu assimilation at all?
My point is, Obito killed the clan because he wanted Sasuke. There’s literally no other explanation for it. He knew Danzo. He knew Orochimaru. And he offered each his share of what he needed. There’s a reason why he had a whole stash of Uchiha eyes in his hideout:
If he didn’t know Danzo, how’d he know that he’d taken Shisui’s eye? Granted, there’s an issue in the framing (what would’ve happened if Orochimaru had over-taken Sasuke? I highly doubt Obito was aware of the poison Orochimaru had hidden away from everyone but Kabuto, and Kabuto was the only person who was Sasori’s so-called agent, so he was double-crossing Obito and the Akatsuki from the start), but it isn’t enough to contradict anything I’ve stated so far. A little digression here, but the manga never would’ve accommodated Sakura’s (or Hinata’s) character in any manner as, from the start, this manga was never about her. It’s framed in a manner that discards her importance from the point where the Akatsuki are first introduced; and they were introduced through Itachi way back in Part I (or through Sasuke’s character, to be precise, as he’s the one that creates the causal links in the manga).
If you were looking for a manga that’d have ever focused on her, then you were reading the wrong manga from the very beginning. It’s not the author’s fault that you people lack the basic comprehension skills to read a simple characterization. That’s the reason why the fans are so upset by the end-pairings, I suppose, as there isn’t anything else to these characters save Sasuke and few others I’ve mentioned. It isn’t Kishimoto’s fault. Really, I mean it. It’s not. Take some responsibility for a change.
Besides, Sasuke’s metaphorical aspect of his route that connects Madara’s and Obito’s myth to Nagato’s reality is an important bridge in the manga. Through Sasuke, both of these aspects find culmination: to become myth and deal punishment to the perpetrators of violence. It infuriates and amuses me to no end that Sasuke’s character is gushed over and poked fun at over things as petty as pairings. Really, this fandom’s stupidity is quite astounding and never-ending!
